Too many to choose from, but I'm terrible at remembering track titles.

 

Barry's Abduction, the sacrifice cue in TEMPLE OF DOOM, the vision sequence in IMAGES, the raptor sequence in JP are some that come immediately to mind -- that aren't just "hokey" scary, but genuinely scary. The ghosts on a train cue in HP3 too.

The Giant Spider scene from Chamber of Secrets.

 

That's one of the few original and memorable cues from that score, I thought. Scary and panicky, mixed with action.

No. There were no spiders in PS, and these cues are original to CoS!

In the above track, the scary part starts at 1:02. 

 

I just love the whole thing. Sheer disgust, fear and terror. You can imagine the huge hairy spiders descending upon you and crawling all over you just listening to this music. :D

"The Well of Souls" from Raiders of the Lost Ark, particularly the first minute or so. JW's muted trombones always sound scary.

"The Face of Voldemort", particularly when Voldemort rises from the ashes.

I can't really pick any. None of his music is scary, maybe there's some ethereal creepiness to some of his more dissonant and atonal cues. Maybe some of the Temple of Doom cues can be quite evocative of some scary cult...
