Another little project during quarantine!
I'm halfway through rewatching the series for the first time and I've been making note of unreleased music in relation to the fantastic cue list analysis posted by CGCJ just a few posts up the page. Here are a few descriptions of some of the unreleased music from Chapters 1-4, matched up with what I assume to be the correct cue title.
Chapter 1
Open the Hatch - Opens with some synth action before orchestra (primarily brass and strings) comes in. Plays as Mando and bounty escape the ice creature in the Razor Crest. Comes after Hey Mando! in sequence.
Have to Use the Vacutube - Mainly just the travelling motif in menacing mode, similar to the statement in Chapter 3's A New Day, when Mando flies into Navarro. Comes after Open the Hatch in sequence.
Chapter 2
There's a very short cue that opens with the woodwinds from the start of Jawas Attack and is overtaken by rising tension in the strings. It plays as Baby Yoda begins to approach Mando as he mends his wound. Comes after Walking on Mud in sequence. This moment doesn't have appear to have a cue equivalent in the GEMA repertoire, so it's possible it's made up of tracked elements. A bit of a puzzler.
Found the Egg - The eerie synth from The Egg, which also appears in Chapters 5,6, etc., plays when Mando goes to collect the mudhorn's egg. Comes after The Mudhorn in sequence.
Chapter 3
Mando's Back - Either the music that plays when Mando walks into the bar with his new armour (short moment opens with distorted guitar wail and thumping percussion) or the music that plays when Mando first decides to go back for Baby Yoda (a really cool cue that riffs on the Child motif with guitar and then the the whole orchestra). It's possible that in the cue database the latter is included in the cue Second Thoughts even though it's not on the album that way. Either way I'm stumped, and this is the one cue I wish they could've tacked on to the Chapter 3 album. Comes after Signet Forging in sequence.
Your Only Hope - Another neat cue that begins with low synth elements similar to those in Second Thoughts, before ramping things up with a brass statement of the recorder riff overtop of a hip-hop style beat. There's then an edited section that leads into Mando Rescue, which gets a little confusing. Comes after Whistling Birds in sequence.
Chapter 4
Keep an Eye on the Asset - Building suspense in the strings as Mando tracks Cara's footprints. Comes after Off the Grid in sequence.
Please Come In - Razor Crest motif on acoustic guitar, as in The Ponds of Sorgan, but receives a stronger backing from the string section. Comes after Keep an Eye on the Asset in sequence.
Fits Right In and Leaving Him Here - Two short cues, the first starting with that same Razor Crest motif on acoustic guitar, moving into the recorder riff on woodwinds (clarinets?), and then ominous music as we cut to the bounty hunter. Comes after Spirit of the Woods in sequence.
That's the best that I can make out of these. There are also two source cues listed on GEMA for Chapter 1 and 4 but I can't really hear them in the show.

Which reminds me: I’ve seen the new cue titles from GEMA listed previously, but here are the cue titles we already knew that do not appear in GEMA, and so are most likely unused in the final cut:
Dunkirk (unless ‘The Dunkirk Shot’ is the same cue)
Jumping the Chain
Quicksand
Return to Tattooine
Rey’s Grief
Rey Trains (not to be confused with ‘Rey’s Training’)
GEMA also has two John Williams compositions registered for Rise of Skywalker with no title. One should be the untitled 3M3 speeder chase cue, but I’m uncertain what the other might be.

Perhaps The Crowd Joins In is the scene at 01:55:31 just after the "Dunkirk" scene; the sith followers begin to chant before Ben wakes up and is thrown into the pit. Actually, I'm almost certain that has to be it!

It Fits!
I don't believe that line is actually uttered anywhere in the movie, but I'm pretty sure this would be the scene of Rey holding up the Sith dagger to the Death Star wreckage, perhaps even just an insert. Many of the Episode 7 and 8 inserts have their own titles.
Emperor's Attack
Most likely the scene just prior to "Seeing Sights", with the Emperor knocking Ben into the pit and using lightning on the fleet.
The Dunkirk Shot
Almost certainly the scene with Lando and the enormous fleet, replacing "Dunkirk", if that's in fact a different cue.
Chewie's Interrogation
Seems to confirms that this scene shown in concept art was filmed:
Filial Fencing
Filial is defined as "of, relating to, or befitting a son or daughter", but no one fights their parent in this movie, so perhaps he meant to refer to Luke and Leia's sibling relationship. The young Luke and Leia lightsaber training does seem more like fencing. The cue could have been written when that scene was intended as the original opening, or the flashback during the Ahch-To scene (as in the final film).
Or perhaps it's referring to a grandfather, as in this Kylo/Vader scene glimpsed in concept art?

Ready To Be A Jedi
I think this may actually be 'A New Home' instead of 'Return to Tatooine', which does not appear in the GEMA Repertoire database. Notably, 'Quicksand' is also missing, which seems to imply only cues appearing in the final cut were registered, so 'Return to Tatooine' is probably a different cue for that scene.
The ones that have me the most stumped are "The Crowd Joins In" and "Name That Tune". I assume "Name That Tune" most feature one of the best-known Star Wars melodies prominently, like the main title, Imperial March, or force theme. If we didn't already have "The Dunkirk Shot", I would have thought it was the music for that scene, though it could an insert or split in two.

Approaching The Nursery is for the original version of Kylo's talk with the Emperor on Exegol, that was both longer (the OST track is edited down from the full recording) and didn't feature the reveal that Palpatine had a fleet. It looks like when that reveal got moved into the opening, in the Nov 11 cut, they tracked in 14 seconds of Vader's Castle and then 43 seconds of 8M04 Psalm of the Sith.. In the final cut, we hear the big Vader's Theme statement from OST track 2, so I'd assume that's Vader's Castle, but then 16 seconds of Geneology (Join Me), 13 seconds of Stop and Start (Final Lightsaber Duel), and 25 seconds of unknown music, which could be Psalm of the Sith, maybe.
The whole reason the OST and Nov 11 info only has The Ninth Beginning in between the Main Title and Approaching The Nursery seems to be because in the Nov 11 cut JJ had excised Mustafar from the film entirely. I guess Williams liked what he originally wrote for Kylo's flight to Exegol and the fight he had with the Vader faithful so wanted it on the OST album. So one possibility for track 2 is 0:00-0:51 is the original music for his flight there, replaced in the film with music tracked in from an alternate take of Rey's flight there. And then 0:51-end is the original music for the battle Kylo had with the Vader faithful, since that's what music still scores in the final cut, with Mustafar now restored. Except the part from 1:56-2:13, which certainly seems to be Vader's Castle, potentially an insert that replaced a portion of the fight, like perhaps if he looks up and realizes he's close Vader's place and an establishing shot of it is scored by that powerful rendition of the theme. Or maybe only 0:51-1:56 is for the fight, and 1:56-end is all Vader's Castle, but only a small portion of it was tracked into the fleet reveal scene.
Basically it's impossible to edit tracks 1 & 2 into a chronological order, since track 2 seems to contain music for Kylo's flight to Exegol yet track 1 contains a replacement cue for him arriving there when Mustafar was dropped from the film. So you have to remove one or the other from a main playlist and move one to a bonus track to maintain some semblance of strict chronology

0:00-0:11 should have gone into the Kylo Theme at 0:32 and 0:11-0:00 should have gone after 1:02 for the "Free version"
1:03-1:13 almost seems to be layered from 7M66 The Control Room and Ren in the Forest

No. They're likely just uses of the themes that were listed like in the table on the first page that happened to get entries in the repertoire due to them having timings to them, not actual cues. The use of the Emperor's theme in The Last Jedi got an entry even though it is simply a part of 7m60 Come Closer, Child.

That's 2M18A Holdo's Secret Plan (Identified by it's placement in the online cue list matching it's tracked place during Poe stalling Hux at the beginning of the film, about 4 minutes in).

It's bugging me I can't place what that tracked bit just before Ship Trip, it sounds familiar yet I can't place it
Also, I have no idea why the cue we used to call "We Go Together" is called "The Medal", because there is no medal seen at all in that scene

This is where it gets hard doing score restore videos because Williams clearly scored a very different version of the film for many cues on the OST.
Rather than conform the music to fit the final picture (the film already does that) I've tried to find the best fit for the music with slight edit changes to help it fit. Surprisingly, not much needed to be done for either of these two cues (although I did repeat a couple of shots just to fill some dead space).
Obviously Journey to Exogol went totally unused while Prologue was only partially used in the final cut (it was mostly dialled out or replaced with tracked music). So here is all the music restored with my best approximation of what Williams was trying to accomplish, synced to film based on what remained of these cues in the final cut. The music for Kylo Ren entering the temple is a noteworthy addition that was dialled out in the final cut:

This was a score restore I had to try but the results have broken my heart.
I accomplished this with a single 8 second trim of JW's cue. How they felt obliged to dump the entire second half of Williams' intentions and replace it with tracked music from TFA is anyone's guess. Surely the film's most offensive instance of tracking, and certainly the most unnecessary.

I suspect, if Anthem of Evil is Psalm of the Sith, then it was initially tracked to resemble something like this:
Of course, the final cut plasters Vader's Castle over the Anthem of Evil theme, then fragments of Final Saber Duel over the rest (plus other incidental evil music that we can't place, because it isn't in the spreadsheet either).
It's conceivable the entire Star Destroyer reveal originally belonged at the end of the film, and this is what Williams scored to accompany it.
