Can someone tell me what DOTF is actually supposed to represent? Is it supposed to be a theme for the battle between the light and dark side of the force?

Well, it pretty much sums it up in the title. It is, quite literally, duel of fates. More specifically, The battle between Qui-Gon, Obi-Wan, and Darth Maul is destined to happen. This fight is necessary to start the wheel of fate in motion in order to set everything down the right path. The path leading to Anakin's eventual balancing of the force.

This is backed up by its later uses. Anakin's swoop bike journey in AOTC is scored with DotF, because again this was fated to happen, and is an important step on the road from the light to dark side of the force. Similarly, in RotS (exclusing its tracked use when Grievous' ship goes down... ooooh that makes me shiver), it is used for the Yoda-Palpatine battle, because this is the final battle in light/dark war. Anakin v Obi Wan is irrelevant - if Anakin wins, dark prevails, and if Anakin loses, dark prevails - but Yoda v Palpatine is important cos if Yoda won, the dark side would be defeated. So basically it is a theme played at key moments in the prequel trilogy when the light to dark fate of the force is in balance.

i agree that whats really represents... just basically the Battle of Naboo, and the battle between good and evil on Naboo.

Yeah, after all, it's used for more than just the lightsaber duel. The whole battle is underscored with permutations of "Duel of the Fates."

i agree that whats really represents... just basically the Battle of Naboo, and the battle between good and evil on Naboo.

if that is what it represents then why is it used in AOTC and in ROTS?

no because williams intended it to be used, he wrote it for the AOTC sequence did he not? and i know that he was planning on using it for ROTS based off of pablos post notes during the recording.

It;s intended for the lightsaber battle, but of course the fates of other people are also at stake in the Battle of Naboo.

In AOTC anakin is closing on his fate and in ROTS Yoda and Palpy are fighting for the fate of the galaxy...
